The router and the Pi-Hole are still in the same subnet. So if you want to use the Pi-Hole as the DNS server, you can change the DNS server under Advanced-network-LAN settings page to the Pi-hole one.

Apr 24, 2016 · I decided that I will use the dnsmasq on the pi-hole machine as a DHCP server in my network and Hey! - everything is perfect now. Local machines get IPs from pi-hole and they use it as a DNS also. I had to deactivate the DHCP server on the router of course, and also don't set the pi-hole machine as the router's DNS server.
